You don't clear-coat to match a finish. If the clear only is damaged, it may be possible to sand, and recoat only clear, but if the damage is through the clear into the base you still have to base coat, then clear the entire panel. It is possible that a ';blend'; has to be done which means one or more adjacent panels have to be painted as well.
$540 is high, but that's about the going rate for a panel repair. Paint and paint supplies are expensive, and the labor is a ';skilled trade'; so it is also expensive.

it sounds reasonable, any paint work jobs sound too high but its a skilled job in matching up old and new paint
